Bill, on an 03 do the handle bars neck down to 1inch got Harley style controls? I don't understand why he has so many wires. His Thunderheart should be the same as mine meaning old school and not complicated. I changed out my ignition with out rewiring the whole bike. You just need to move the hot wire to the key switch. It's no big deal.
I'm not sure if it's the old style. My 2004 is the new style. If it's the old style then it would be an easy fix to rewire it or just change the ign.

I think it's a GREAT idea but you will need new bars and controls too. Go for it!
Why would I need new bars and controls?

Here an idea on the compression release swap them and if the front still acting up it not the release
I actually thought of that. But they both seem to work fine.

It seems there have been some problems in the past. Previous owner/ers rewired some of the harness, and added alot of crap. Basecally its a mess. And I don't like have a messy harness, connections hanging loose under the tank instead of having em under the seat etc.
I could throw in a new ignition, but I really want a fresh start :) Killing 2 birds with 1 stone which also eliminates the ehc, makes more sence to me...

Dont fix but one thing at a time. Otherwise you will not know what was the problem. Seal up all your intake leaks first and reset your carb and test with new plugs. After your confident in that, go from there. Start with making sure you are getting the correct amount of fuel/air mixture before tackling anything else.
