Stop going up in jets, you most likely need to go down. Chances are the bike is getting way rich when the main kicks in. Pull the bowl vent, drop one jet on the main, and up your air bleed until you can wind it out to redline with the throttle wide open. You say it's not consistent, does it only hang when you wack the throttle open, then smooth out if you back off for a second, then roll on smooth? What jets are you running? You want to try to delay the onset of the main until the intermediate leans out a bit.

Turn off your accelerator pump while tuning it as it will mask your issues The D&M has given many here issues with tuning. As recommended pull the bowl vent as recommended by S&S for these type air cleaners.

To isolate lean or rich, lightly pull on enrichner when the problem occurs.

Also listen to Ray, kill the accellerator pump while tuning. You can make that spike run, forward, up, backwards, whatever, just gotta spend the time with it. If you run into sputtering again in the 2-3k range open up that air bleed and keep dropping the low jet till you get lean symptoms. I find it easier to detect a lean condition than a rich, so when in doubt I always go down a jet. Write down your changes to keep track, and only change one thing at a time. I'll spend a whole afternoon on a bike, I take it up on the highway and make my changes at a gas station as to not aggravate the neighbors blasting up and down the street. The S&S website has a great tuning guide.
